Why not make a new manifold out of sheet aluminum and mount the blower on top? Intake ports need to be as straight as possible when N/A but under boost it is not nearly as critical, especiially in a Dry intake/port injection system. Seems pretty simple to offset the manifold downward (sort of an long radius "s" shaped port when looking sideways at the motor.) while still leaving clearance for the oil filter. Flip the blower over with the outlet on the bottom, (the rotation will be the same) reconfigure the pulley and sandwich the liquid to air intercooler in between. With the throttle body on top you could duct a hood scoop directly to it with hardly any tubing at all.
As for the hondata gasket, I'm not convinced it will work (once the motor is heated up)on the street because the manifold heat is as much from the compressed air in the case as it is from the head and cooling jacket. Also the hot air from the header and blower case rises so the manifold will get hot regardless.
I think a better idea is to isolate the block cooling from the head with a closed head gasket (no coolant passages) and run a Mezzerie electric pump to run coolant through the head (tap in an A/N fitting for a return line) and a seperate high-efficiency radiator. That way you can keep the block at 190 or so and cool the head to about 155-160.
Another idea is to make a water "membrane" housing around the blower case and pump a cooling system tohugh it. There's no reason the blower couldn't be cooled to draw heat away from it for a denser charge.
Also, put a vaccuum swicth and relay timer on the bypass line so that you can adjust your launch for street tires (high RPM/delayed boost) or slicks (full boost at launch) or anywherein between for tuning the car to track conditions.

Designing a JRSC blower system to develop 300+ WHP really isn't that difficult, it's just that a factory shortblock won't be able to withstand that power without aftermarket rods/pistons/and a stud girdle.

im still in the process of figuring out how to intercool this JRSC.
ive got the manifold and charger off, ive been working on the car for 2 days now, installing and removing the charger and manifold numerous times to check clearances.
ive come to a conclusion. im going to sandwich a air to liquid intercooler between the charger and manifold. its going to be approx. 1-1/2" thick. i have to relocate my oil filter to a new location, because i wont be able to get it off after the charger is lowered 1-1/2". im also gonna have to move the alternator forward or backward a little for clearances. im still not sure if ill need a spacer between the manifold and the cylinder head, maybe just the hondata gasket will work. we'll see!!!
ill keep everyone posted on the news accordingly.

nope, it can work. its just too much work
secondly, blower may spin in wrong direction.
thirdly, blower will get too hot from header pipes.

its all good on paper. its just alot harder to actually engineer all that shit.

Have you considered relocating the blower entirely? Look at a supercharged MR2 - the blower is located where you might find a turbo on a honda. Fabricate a bracket to mount the blower between the block and radiator, then you could use a mildly customized set of turbo piping and a big FMIC running into the stock intake manifold.

ok everybody, i finally got the charger lowered. it took some serious ass work to get it lowered.
ive lowered it approx 2". i had to relocate my oil filter for access and grind the crap out of my alternator bracket and a little off the actual alternator. I'll post some pics later tonite for sure so you can actually see the progress.
